Trolls will not immediately adapt to sleep at night and functioning during the day. It will take a while for them to adjust, and Karkat may feel free to bitch about it morning, noon, and night.
In the real world Vriska's blood would be red. It's an illusion and a very strong one at that, so blood color would be humanized along with skin, horns, etc.
Homestuck characters won't have their sylladexes anymore, but yes, all of their possessions will be there with them on the train minus their weapons. How exactly those possessions are kept, whether it be duffel bag, suitcase, backpack, whatever, will be up to you as a player to decide.
Yes, there is a middle school younger kids are going to attend. There is an NPC character - Shu Nakajima - who is designed to be of assistance to any new comers among that age range, however his personality may not clash very well with Karkat's. The name of it is still yet to be decided upon, but Yasogami Middle School is a fair one.
If your character is young, local residents are likely to take pity on a character that is well-mannered enough and without a home to shelter them. However, since Karkat isn't that type of young person, it's likely he'll have to strike up some sort of deal with another character and thus won't be able to live on his own (even if he lives at the shrine, there is also the family of foxes who also live there). It would be very difficult for a character that young to live on their own and attend school at the same time. Of course, there's always the option of Karkat not going to school in order to achieve autonomy.
